How Shopify fees actually work

Shopify is different from Stripe, Square, and PayPal — it's not just a payment processor. It's a full e-commerce platform (storefront, checkout, inventory, themes, apps), and the payment processing is just one piece. So your total cost has two parts:

  1. A flat monthly subscription — $5 (Starter), $39 (Basic), $105 (Shopify), or $399 (Advanced).
  2. Per-transaction fees — varies by plan and payment type, same formula as every other processor: fee = (amount × rate%) + fixed

On Shopify Payments (their built-in processor), a $100 online sale on the Basic plan costs $100 × 0.029 + $0.30 = $3.20 — identical to Stripe. The plan upgrade to Shopify ($105/mo) drops the rate to 2.7% + $0.30, and Advanced ($399/mo) drops it to 2.5% + $0.30.

If you use a third-party gateway instead of Shopify Payments, Shopify charges an additional penalty on top of the gateway's own fee. For most merchants, using Shopify Payments is the right choice on pure cost.

When does upgrading your plan pay off?

The higher-tier plans cost more per month but have lower transaction fees. The math to see which plan is cheapest depends on your monthly processing volume. Rough break-even points on pure transaction cost:

Worked examples — Basic plan

Shopify's fixed $0.30 has the same effect as Stripe's — it punishes small transactions. If your average order value is under $20, consider whether you actually need a full Shopify plan vs. Starter or a lighter tool.

Hidden Shopify costs most guides miss

  • Monthly subscription is real money. On Basic ($39/mo), you need to process at least ~$1,350/month in online card sales just to break even vs. a free Stripe account (ignoring Shopify's storefront value). Factor in the platform benefits — it's usually worth it for real stores — but know the floor.
  • Third-party gateway penalty stacks. If you process via Stripe through Shopify instead of using Shopify Payments, you pay Stripe's 2.9% + $0.30 plus Shopify's 2% Basic-plan penalty. That's effectively 4.9% + $0.30 — dramatically higher than either alone.
  • Apps add up fast. Shopify's app ecosystem is a major reason people pick it, but the monthly fees for SEO, reviews, email, subscription management, tax, analytics, and loyalty apps routinely total $100–$500/month for real merchants.
  • Theme costs. Free themes work but most serious stores spend $200–$400 on a premium theme (one-time). Custom theme dev is $2k–$20k.
  • Transaction fees for Starter ($5/mo). The cheapest plan has the highest per-transaction rate (5% + $0.30). For social-only selling with very low volume it's fine. For a real store, jump to Basic.
  • Currency conversion. Shopify adds 2% on top when converting currencies — in line with Stripe but worth noting for international merchants.
  • Chargeback fee: $15. Same as Stripe, lower than PayPal. Refunded if you win the dispute.
  • Shipping, sales tax, fraud protection. Shopify Shipping can save 20%+ on USPS/UPS/DHL rates if you use it, and Shopify has a built-in tax engine. These are benefits, not hidden costs, but worth knowing.
